Yes you can hook up at the alternator not a problem, that's not where i hook up at but it will work just fine but since your battery is in the trunk it's fine (spare battery or one that is installed in another vehicle) the source is only to power the timing light the signal to 'fire' the light is the only connection that needs to be to.
